I don't think the email address should matter. However, I would make sure that the investigator has been assigned the PI role by both institutions in the Commons.

Does anyone have experience with one PI who is active a two institutions and two active e-mail addressed, but has one ERA Commons account.  ERA Commons allows one e-mail address  -  which one should be used, and will an application with a different e-mail than in the PI's profile cause an error.
