We've had no problems with Adobe Acrobat 4.0 in comparison to Acrobat 3.1.  In may situations 4.0 seems to be a superior version..  The initial configuration of Distiller is important.  Ensure that "Print Optimized" is selected as well as "3.0" formatting (see Fastlane instructions on creating PDF files).
The problem with Word Perfect  to Word conversions must be a common one.  I've found that it's faster to save a WP doc as plain text (removing all formatting) and then open the text file in Word and reformatting it as needed  Graphics (if used) can be added back into the new document.  It's proven easier than continuously "fighting" with unseen code.
