Our experience has been that basic spreadsheet software--Microsoft Excel,
versions 3 or 4--has done the best job of massaging data then creating
graphs.

However, Excel's ability to make graphs communicate well is limited. Often
I find myself importing a graph into Adobe Illustrator for dressing up and
highlighting the specific information I want readers to see.
