Strategic Partnership Project Agreement with an FFRDC

Hello,
We recently were awarded a NASA grant in which we included an FFRDC as a subrecipient. I know little about FFRDCs, but after doing some research, it appears these are more akin to a fee for service arrangement rather than a traditional subrecipient relationship. Especially concerning is that they were included in the grant as a subaward; however, I cannot then include the flow-downs as the prime that we typically would (the lab forwarded us their Federally compliant agreement with the understanding this could not be significantly changed).
I see some chains in the archives regarding working with FFRDCs on the pre-award side, but less on the post-award side. I know that prior to proposal submission, we could have asked that the budget for the FFRDC be increased to directly fund the work through the Federal agency rather than through our award. At this point, would it be considered too late to do so? Has anyone who has signed one of these Strategic Partnership Project Agreements with an FFRDC (paid by a Federal grant) come across any issues as a result?
