Simplified methodology for negotiating indirect rates with subrecipients/ Tuition and effort reporting

We are in the process of negotiating indirect rates with three
subrecipients that do not have a federally-negotiated rate. Has anyone
come up with a methodology that they use to make this process more
streamlined (forms, internal procedures, etc) that they would be willing
to share?
Also - Does anyone on the list allow for disproportionate charging of
graduate student salaries and tuition remission? In other words, would
you allow a grad student to be paid via salaries on one award and via
tuition remission on another award? If so how are you tracking that
information in your effort reporting system?
