We use Microsoft Dynamics SL. Fifteen years ago when we first purchased it the name was Solomon which was eventually bought by Great Plains which was eventually bought by Microsoft. It's a robust financial package with all the standard GL, AP, AR and financial statement capabilities but it also has a fully integrated project management side to it. We keep budgets for each of our projects based on the individual grant year. It's sold in modules, so you purchase the ones you need and customize from there.
