I just did this and the procedure below is correct, it is a bit tricky
on the PI end, though. Once you have affiliated them with both
institutions, only one link will show up on the right-hand corner with
their old affiliation when they log in to the Commons. If they click
that link, it will take them to another page where all the affiliations
will show up and they can check which institution's grants they want to
see.

I've used the following to change the affiliation of new faculty from
their old institution to ours:
Have your SO go into Commons > Admin > Accounts > Manage Accounts
For Role, select ALL
For Account Status, select ALL
Enter Last Name of PI
Uncheck Institution Search of only your institution (Can't do this
previous steps are done)
Search
When results are received, find correct name and on right, under Action,
is button to Create Affiliation. Click it and then both institutions
show up under "Institution"...so history of projects with previous
institution remain connected to current.
I'd imagine this will work the same with two concurrent institutions,
but I'd verify that with NIH because in the world I imagine, everything
works perfectly. :-)

I too am very interested in finding this out, as I'll be working for 2
separate institutions very shortly (one on a contractual basis as a SO
and the other as a full time employee and a yet undetermined status
probably).
