I have found (3-4 times) that if you upload them in alphabetical order
(meaning they are in the same order in terms of when they were uploaded
and in terms of name) that they remain in the same order in Commons.
Whether that was a fluke or a reliable strategy, I don't know.  However,
I also advise all PIs to put a cover sheet on each appendix, giving the
title and name, so that if they do end up in the wrong order, it is
apparent to the reviewers which is Appendix A and which is B, etc.

I have a PI who is having trouble attaching appendices to a PureEdge
form
and having them appear and numbered in the correct order on NIH Commons.

At first, we thought it was a matter of alphabetical order according to
pdf file name.  But that appears to not solve the problem.
