Stipend vs Salary on NIH Grant

In preparing to close out an NIH R01 grant, we recently discovered
that a post-doc hired several years ago was paid via stipend
payments rather than salaried through payroll. Our Office of
Sponsored Research has told us that NIH will not allow stipend
payments to be charged to this grant, and that they need to be retro
converted to salary instead. This involves having the now-former
postdoc repay the full amount he received in stipend, and then
receive a check for the full amount (minus taxes) in salary. Before
I start the process, is there anyone else who has run into this
problem in the past and perhaps knows a different way to resolve it?
