charging indirect costs on cost share line items with NSF

Greetings,
NSF did not allow us to put in the budget indirect costs based on cost
shared salaries (our rate is a percentage of salaries and wages). They
referenced NSF Grant Proposal Manual Section 333.5 d. This section says
the following:
"...when direct cost items are contributed to the project, any indirect
costs related to that item may not be charged to the project. Those
indirect costs may, of course, be counted as part of the contribution."
I think the person at NSF misunderstands the idea of a base for indirect
costs rate. She is probably thinking that we are trying to double charge
salaries.
Have any of you experienced a similar situation? How do you understand
this section in the NSF Manual?
