Flowing down Prime agreements to a subcontractor

Recently, I provided a subcontract to a consortium which comprises of several major industries. During the negotiation process, I have been asked by the subcontractor to delete clauses from the prime agreement since they do not apply to their consortium.
This is where I need additional guidance. It has been my understanding that changes to the prime can't be made unless we receive approval from the prime. However, I have suggested to the subcontractor that they consider these clauses self-deleting and remain silent on the issue.
Does anyone have any further guidance on this issue?
