The BIO classification form is going away and doesn’t need to be included any longer (or at least that’s what we were told last summer when we had a CAREER going in to the BIO directorate). That guidance is also found on the research.gov FAQ page.
I hope the DUE follows suit sooner rather than later. I mean, FastLane will be turned off at some point, so requiring forms that can only be submitted through that portal is a dead-end.

There are two directorate specific forms that cannot be submitted through grants.gov and a proposal file update needs to be initiated in fastlane in order to get it submitted to NSF. From the NSF grants.gov application guide:
5. DIRECTORATE SPECIFIC FORMS
5.1 Biological Sciences (BIO) Classification Form
For applications submitted to the Directorate for Biological Sciences, a Biological Sciences Classification form is required to be submitted. The applicant should use the Proposal File Update module in FastLane to enter this information. The applicant will not be able to check the status of an application until this information is provided.
5.2 Division of Undergraduate Education (DUE) Project Data Form
For applications submitted to the Division of Undergraduate Education (DUE) a Project Data form is required to be submitted. The applicant should use the Proposal File Update module in FastLane to enter this information. The applicant will not be able to check the status of an application until this information is provided

Not with research.gov. There have been occasional issues with S2S solutions, but NSF is working on fixes for those. They don’t want to increase burden on investigators any more than we do.
There may still be some program-specific requirements (which I also hope NSF eventually does away with – they’re annoying, and can get missed/forgotten) to email documents to program staff after the proposal has been submitted, but I’ve not encountered one that required logging into FastLane to upload something post-submission unless it was to correct an issue or respond to a request from a program officer.

To paraphrase what I’ve heard Jean Feldman of the NSF Policy Office say, many times, over many years, in many different forums, FastLane (or now research.gov) or a system-to-system portal (even if it goes through grants.gov) is infinitely preferable to using grants.gov on its own.
The main reason is that grants.gov doesn’t validate at the same level as any of the other options – it only checks to see that you’ve answered all the required questions on the SF424 and other application forms, and that there are files attached everywhere there are supposed to be files. It does no checks on those files themselves, meaning that it’s possible to get a grants.gov submission validated that will be rejected as noncompliant when it hits FastLane/research.gov.
TL;DR – I wouldn’t do it that way. Use FastLane or research.gov.

Dear Colleagues,
Has anyone out there submitted a proposal to NSF via grants.gov? If so, have you encountered bugs or problems? Our institution always submits to NSF via FastLane or research.gov. However, some solicitations allow grants.gov submissions. We have a PI who entered his proposal for submission to NSF via grants.gov, and I don’t want to make him re-enter it if it’s unnecessary. That said, I also don’t want to establish institutional precedent if NSF proposals via grants.gov pose additional challenges.
