In case anyone is interested I
have confirmation from Dr Graber (Program Manager for this solicitation) that
the submission is to go through grants.gov (you’d think that because of the 4
Aug 09 date it would be clear but if you only looked at grants.gov you’d think
that IIPS needed to be used)
The question arose because:

announcements at link http://www.sc.doe.gov/grants/FAPN09-25.html
says there is a change in submission requirement effective 4 Aug 2009 that they
must be submitted through grants.gov
The announcement synopsis
on grants.gov says no modifications have been issued for the opportunity and
the opportunity linked here says to use IIPS:

The Office
of Science is now requiring all financial assistance applications be submitted
through the Department of Energy e-Center (IIPS) http://doe-iips.pr.doe.gov/.
Applicants will still need to visit the Grants.gov website http://www.grants.gov/ to download the
required Application Package (forms), by clicking on "Apply for
Grants" and searching for the Funding Opportunity Announcement.
