The circulars apply to cost reimbursable contracts also. If the contracting officer used the correct alternate FAR clauses when drafting the contract, the circulars should be incorporated via FAR clauses, unless your contract is firm fixed price. So it is likely that both sets of regs apply under a procurement contract.

I'll let the group correct me if I'm mistaken here, but the OMB Circulars apply to entities when they are receiving assistance. The FARS apply to entities when they are providing goods and services to the government (i.e., a procurement action). Any entity, including academic institutions and non-profits, could provide goods and services to the government, so depending on the nature of the agreement, it could be either a grant (subject to the Circulars) or a contract (subject to the FARS).
I work for a non-profit agency, and we have both grants and contracts with the federal government. I deal with both A-122 and the FARS. If the agreement you have doesn't include FARS, then the government considers it a grant and not a contract.
