Here is the logic, summarized from several replies on xxxxxx@LIST.NIH.GOV:

Formal rejection is not necessary to ensure that a changed/corrected application actually REPLACES a previous submission IF the initial submission is still pending verification.  While today seems to be unlike most deadline days, in most cases you cannot expect to know that a second submission will be processed quickly.  If the changed/corrected application does not get processed by Commons before the 48 hours are up on the previous one, then the previous one will move and you will have a second application up there.

Thus, rejection of error-free applications remains the safe approach if there is a need to make corrections.
